Go to an auto glass shop for diagnosis and estimate. Also check to see that the sunroof drains are clear. Clogged drains are usually the problem.

Before you go crazy replacing weatherstripping, take a look at the inside of the moonroof. So many times leaves and debris get stuck in it and cause leakage. This could be as simple as cleaning off the tracks it rides on. If it does not solve the problem, now that the weather is getting nicer, you can take a garden hose to the windshield to make "pseudo" rain and watch where the water is leaking in.
