It's hard to say without being able to experience the problem first hand. It could be many things. The compressor mounting or belt tensioning could be the problem. The load put on the engine by the air conditioning compressor could cause an exhaust or exhaust shield resonance, or cause the engine to misfire a little if a component in the ignition system is "weak" but the computer in your car should pick up and flag an engine misfire bringing on check engine light.
