There could be a number of things going on, truthfully. You need a plan of diagnostic attack -- and you will get to the bottom of your issue.
First - go with the good clues. Have a diagnostic tool hooked up and have a qualified technician check for Diagnostic Trouble Codes (DTC's). These are stored in the memory of the engine's processor when your check engine light illuminates. These will give you good clues as to what area to start checking in specifically. Keep in mind that these DTC's may or may not have anything to do with your running issue. They probably will, but they may not.
Have an exhaust restriction test performed. An intermittently moving baffle inside a catalytic converter which at times impedes exhaust flow can cause a power loss. When pressure is released, as with stopping and restarting the vehicle, that baffle may reposition in a more positive location.
Have a fuel pressure test performed. Fuel starvation will cause this issue.
