My car has been running, but stalling in the middle of trips. Usually when I am in idol at a light. I took it to a Honda Dealership and they told me it was the fuel pump. They replaced the fuel pump and it still didnt work. Now they say it was the main relay. They also are saying that either the fuel pump went and burned out the main relay or the main relay went and burned out the fuel pump. That doesn't make sense to me. I think my fuel pump may have been fine and it was just the main relay. How do i prove that?

This is hard to prove, unless you have the old part, put it back in and see if it stalls out on you. What you can do is ask for the information about how they determined the pump was faulty.
Did they verify that the pump relay was sending power to the pump, yet the pump was not operational? This would be the kind of result you're looking for.
