What exactly do yo mean by the Computer will not register?? Does the Check Engine Light come on when you turn on the key key but not start the motor? Can you get any codes out of the computer? Changing the motor should not effect the Computer at all, meaning replacing the Engine Long Block. You use the exact same sensors and wiring. Maybe some thing is not connected correctly or at all.
