 Rookie

i installed new motor off auto to 6 spd. had to use crank & cam sensor from 6 spd motor. have check engine light comes up crank sensor but when i unplug the sensors my car still runs and i cant clear the check engine light??? i have no idea whats the problem.. i read that the ecu's are different but is it simply i need a new crank sensor or do i have a major issue here?
