change battery and check altenator output

You may want to have the diodes in the alternator checked out. It sounds like they may be leaking ac current which will definitely cause running problems and if left unchecked could damage the engine control module or other items in the electrical system. Just a thought, did you spray some water on the ignition wires and coils they may be on the way out and the water will cause a misfire, if it does replace them.
