Transmission has ran like this for at least four years now. No problems other than it slams into gear when shifting from 2nd to 3rd. It has also busted the manifold bolts a couple of times, can this be related?

MasterHard shifting can be caused by a few things - internal transmission issues, yes (pressure control solenoid, etc), but also engine load, throttle position, etc. A diagnostic tester will be able to monitor various parameters while driving so that you can see what is out of line.
I doubt that broken manifold bolts are related. Except if you had a driveability condition that was related to engine load, etc.
